Thank you for letting me know. Unfortunately, I did not have time to delve into this issue to fix it yet. However, I added an alternative function (spat.alpha2) to calculate alpha taxonomic diversity. Please install the package through devtools::install_github("flaviomoc/divraster")

Hello wjjlearn, this error can also occur if the number of raster layers or phylo tips are different. To fix it, you can identify this difference and subset either the raster or the phylo object accordingly:

If there are more tips than layers

setdiff(tree$tip.label, names(raster2))
subset_tree <- drop.tip(tree, setdiff(tree$tip.label, names(raster2)))
spat.alpha(raster2, subset_tree)

If there are more layers than tips

setdiff(names(raster), subset_tree$tip.label)
subset_raster <- raster[[subset_tree$tip.label]]
spat.alpha(subset_raster, subset_tree)
